Automated Bioimage Analysis (4 ECTS)

Target group: Target group are master students (biosciences, biomedicine etc.), PhD students, bachelor students (biotechnology etc.), all Finnish universities.

Entry requirements: Passed the course Bioimage Informatics 1 (BIMA3209 course or online course BIMA3218) or similar knowledge

Learning outcomes:

After the course student:
• understands the motivation for and basic methods used in automated image analysis
• knows how to apply and build pipelines for automated quantitative analysis of microscope images
• understands why and how to validate image analysis pipelines
• is able to make justified selection of approaches for producing quantitative analysis for image data

Content

This course focuses on how to handle multi-dimensional images and how automation enables analysis of big datasets. The course covers the following topics:
• 3D image visualization of medical and biological images
• Automated image analysis and batch processing
• Machine learning and deep learning

Learning methods                   

Online material including examples, quizzes, assignments. Course is tutored by teachers and there are regular deadlines.

Evaluation and evaluation criteria:                

Passed/failed. Approved online exercises.

This course is part of the Jobitti online summer studies 2022 and cannot be carried out separately. In summer studies, students combine a compulsory prjoject work (1 ECTS) with 1-5 topic courses:
